Choose what opens your .md files

Finder’s Get Info window lets you choose the app that opens .md files. Use Change All only when you want the choice to apply to that file type.

Make the change from Finder

Select an ordinary .md file in Finder.
Choose File > Get Info and expand Open with. Select MarkThatDown.
Choose Change All if you want the association for other files of that type. Confirm and open a second .md file.

If MarkThatDown is not listed

Use the app selector to find the installed application. Check that the file is ordinary Markdown rather than an encrypted note or another file type.

Reverse the default app choice

You can reverse the choice in the same Get Info window. This changes an association, not the contents of your notes.
